I have the same problem about once a week (syncing on a mac or on my pc at work) it's a phone crash. The way out is to deactivate the different sync in your Sync software (on the computer) (Notes, Tasks, Calendar, contact) and then to synchronise again activating one at a time. Everytime I get the system error on the phone, I managed to fix it that way.

If you are using enterprise blackberry synchorinization, then you CANNOT and SHOULD NOT sync the calendar/to-dos. Uncheck that box, and it will work fine.

I was only able to solve this problem by uninstalling the software from the phone, restarting the phone and then re-installing the software again. All other methods that I tried didn't work.

I've started getting the same problem, ie sync fails with "System error" reported on the E61 phone. I'm running USB cable, latest PC Suite, latest phone s/w and Outlook 2003 V11 Build 5608 as of 8th Jan 2007. Phone counts up to different values of Calendar records before system error.

I'm doing the sync with a cable at my pc. the error message is simply that the sync failed at record x of y records whereby x has changed over time, doubtless as some calendar appointments have fallen out or been deleted.
I have tried both one-way sync (from PC) and two-way; a sync from the phone only makes no sense for me as I run my calendar on my laptop 95% of the time and just want it sync'ed with phone for reminder purposes.
